SOLVE IT! NOW! I tried numerous of combinations, but it's fun to pull some of you guys in I guess.

People believe it's a find and replace (5 becomes -). But if you keep doing this, you eventually end up at exactly the same value (there are like 5 infinite loops).

Also, the l becomes l is suspicious, it might be a hint (see fourth sequence).

The next step has been reached! A smart person on the Eidos forums got us on the right track: http://forums.eidosgames.com/showthread.php?t=120594&page=18

If you take all capitals from the long first message, you'll end up with:
MDDMMSBGIKOXBC

Apply the find and replace technique, and you'll end up with:
13311tower.com

More progress.

In the background-image of the site (http://13311tower.com/images/13311tower.jpg) some GPS coordinates were hidden in the EXIF-information. These lead to Ayers Rock in Australia, also known as Uluru.

Next there was a sound-file hidden in the HTML-source. It was morse-code, when playing the sound in reverse, the morse-code gave:

Throwing these together, we had the login combination for the All-Seeing-Eye on the http://13311tower.com website. The following image is thrown back: http://13311tower.com/images/3CrsBcJciE.jpg

The one thing I know is that humanity deserves better.  They deserve to live a life without being under the thumb of some unknown, uncontrollable power.  They deserve the truth.  The whole truth.

(I'm too exhausted after playing this game for 3 straight hours and finally finishing it and having my mind blown, so I'll just say that I enjoyed looking at the half-eaten muffin and am happy to resign myself to letting everyone else figure it out).
